생성형 결합체 설계
생성 모델로 펩타이드·미니단백질 결합체를 설계하고, 한 표적을 넘어 여러 표적을 겨냥하는 연구 — Generative Binder Design.
무엇을 하려는 연구인가
결합체 설계는 최근 몇 년 사이에 고르는 일에서 만드는 일로 성격이 바뀌었습니다. 확산 모델이 골격을 생성하고, 그래프 신경망이 그 골격에 앉을 서열을 짜고, 구조 예측 모델이 결과를 검증합니다. 이 셋이 한 줄의 파이프라인으로 이어지면서 표적 구조만 있으면 — 때로는 표적 서열만 있어도 — 접히고 상보적인 결합체가 곧바로 나옵니다.
바뀐 것은 속도만이 아닙니다. 무엇을 표적으로 삼을 수 있는가가 넓어졌습니다. 형태가 유동적인 펩타이드 호르몬, 본질적으로 무질서한 단백질 영역, 펩타이드가 올라탄 MHC, 결합 기하에 따라 신호가 달라지는 수용체, 예전에는 대규모 라이브러리 스크리닝 으로만 닿던 거대고리 화합물이 모두 설계 대상 안으로 들어왔습니다.
왜 여러 표적인가
같은 시기에 치료 쪽은 다중약리(polypharmacology) 로 기울었습니다. 한 가닥의 펩타이드가 여러 수용체에 걸친 활성을 저울질하는 인크레틴 다중작용제가 그것이 가능함을 보였고, 이중특이·이중기능 포맷은 결합력이 각각은 대단치 않아도 결합가 (avidity)·근접 유도·기하 구속을 써서 세포 선택적인 기능으로 바꿔 냅니다.
문제는 이 두 흐름 — 생성형 단일표적 설계와 의도적 다중표적 약리 — 이 지금까지 나란히 갔을 뿐 겹치지 않았다는 데 있습니다. 다중표적이라는 목적을 생성 파이프라인 안에 명시적으로 넣는 일이 다음 걸음입니다.
지금의 병목은 결합력이 아니다
설계된 결합체의 결합력은 이미 충분히 세게 만들 수 있습니다. 남은 변수는 특이성입니다 — 의도한 자리에만 붙는지, 비슷하게 생긴 다른 단백질을 건드리지는 않는지. 이 관점에서 보면 에피토프를 고르는 일 자체가 이미 암묵적인 음성 설계 (negative design)입니다. 기질단백분해효소 MMP-9 의 촉매 부위가 아니라 비촉매 헤모펙신 도메인을 겨냥하는 선택이 그 예입니다 — 촉매 부위는 같은 계열 효소들끼리 닮아 있어서, 어디를 겨냥하느냐가 곧 무엇을 피하느냐가 됩니다.
